Default Sub-domains and search results

My website was launched a year ago. However, it has still not gained the best position on the search result pages. I was working on the sub-domains because I was planning to optimize them. For this, I had divided six pages in two sub-domains. I took this step before seeking anyone’s recommendation due to which my site faced a lot of trouble. The problem was that the search engine considered the sub-domains as two different website. Now, what should I do? How can I inform the search engines that the sub-domains are part of my site itself? Kindly guide me.
